Here is my situation:

Everything of my application has pretty much been held up b.c of my science LOR. Im pretty close with a prof but one thing lead to another and she's pretty pissed off at me (entirely her fault, tho) and im worried about getting the letter written by her; i think she's too busy to write a good one anyway. Is is a bad idea to get it written by a grad student instructor and have it signed by a prof who will be the primary author. The letter will be good since I did well and the GSI knows im a good student. Or should i get it from the sci prof that is pissed; it just seems like too much a risk...

I think it is better to have a strong letter written by your GSI, cosigned by a professor. Just make sure that the professor is included as the author. Some schools specifically requires "a letter from a professor."

I go to a large public school and all my letters were written by my GSIs and cosigned by my professors.
