One of the people I want to write my LOR (non-science professor) is now at a different school. He was a phd student at my school when he was teaching the class (there was no professor, just him), and now he is a professor at a different school. Would med schools accept a letter from him if it was sent on letterhead from his new school?

I don't see how that would be a problem as long as the professor made it clear how he knew you and that he is qualified to actually write about you. I can't imagine that med schools wouldn't accept a letter just because the writer has changed universities.
