Is it a bad idea to major in Interdisciplinary Studies and get a B.I.S. instead of BA or BS? Does this look hokey to adcoms? Would adcoms respect it or would it hurt me in the long run?

You're probably fine, but it may come off as a weakness to not have shown commitment to a particular topic. I take that interdisciplinary studies is roughly equivalent to a bachelors degree in liberal arts? If this is the case, perhaps consider at least picking up a couple of minors.
 
I look at it this way (This is a personal ideaology, many people on here won't agree in the least.) I chose my major based on what I would do if I didn't get into a DO/MD program. I am a micro major. I find microbiology very interesting. If I don't get into med school on my first try I'll probably do a masters or try for a PhD. I would say choose your major if you could use it to get a job you would like if you didn't get into medical school. This also helps keep you interested in the material while in undergrad...

I don't know what job you can get with a degree in interdisciplinary studies...
 
I got my major in Interdisciplinary Studies, and at Cal, you basically choose a focus, take classes related to that focus and then write a thesis. I've had no problem getting whatever job I wanted since. I called a few medical schools, and they thought it was interesting. (I focused on psychobiology, did my thesis on the DSM as a flawed nosological system.)

I got a BA, btw. And I doubt that schools will have any more issue with this major than any other.
