I suspect that you will be fine. Apply early, you will get an idea of your competitiveness by late August... Each program will deal with your red flag differently, be upfront in one paragraph in your personal comments as a defining opportunity that made you grow into a more mature physician-scientist. I predict that at least half of your reaches and 3/4 of your matches will invite you. Good luck!
