As an alternative to doing an MD/PhD program, I was just curious as to how many schools emphasize their students doing research such as Cornell's honors program.

Duke's third year is intended for full time research (only one year of preclinicals to make time for it).
I thought they did 1.5 years of preclinical?

Almost all allopathic schools are research schools. Do a search of the forum and you'll find a list
Most schools may be able to provide opportunities to pursue a summer of research after the first year, but it sounds as if OP is referring to schools that provide opportunities for more extensive research...like the schools that have a reduced pre-clinical curriculum in order to provide time for research. Most schools do not provide this.
