I tried to register at the NRMP website, but the Main residency 2013 is closed and my AAMC# didn't work. Do I have to wait till Sept 15 2013 for the new Version 2 of the R3 system kicks in before I can register with the NRMP? Please help.

Yes

The NRMP website schedule clearly states that registration for applicants does not open until noon Eastern standard time on September 15, 2013.
