I took organic chem 7 years ago at the school I graduated from and it was CHE 300 and 3 credits.

Last summer I took organic chemistry at another college near my home and it was 4 credits but it was CHE 200.

Will AACOMAS replace the CHE 300 with the CHE 200 grade? Both courses were called Organic Chemistry but the college that I took it at last summer has Organic chem at a 200 level not 300, but the course name is the same.

Yes, AACOMAS should replace that grade because the credits a more than the previous and its the same class.

As long as you indicate it correctly as a retake, it should replace the original orgo just fine.
