I took chemistry I at one school because it was cheaper, but when i tried to register for chemistry II at the same school all the sections were full. Is it bad that I took chemistry I at one school and chemistry II at another school? Will med schools look down on this when I apply?

Shouldn't be a problem as long as it's only that one course.

Worry about other things. There are much bigger fish to fry.

OP, I don't think it should be a problem, people recommend to take the prerequisites at your home institution. If this is not possible then take the equivalent class where you can get it.
