Is the pre-secondary application (primary application) just your AMCAS application? So medical schools either reject your primary app or accept it based just on your stats?

Yep your primary is your AMCAS app. And most med schools will not reject your primary app and will send you a secondary regardless of your stats b/c they want more $$. Then they will filter the applicants after you've submitted both apps.

Some expections are those that screen right after the primary app; off the top of my head I can think of the Cali schools and Vanderbilt.

Each school's listing in the MSAR shows whether they screen for secondaries or not. Most do not. You can waste a lot of money and time writing essays for places that will promptly reject you post-secondary =].
