Yep your primary is your AMCAS app. And most med schools will not reject your primary app and will send you a secondary regardless of your stats b/c they want more $$. Then they will filter the applicants after you've submitted both apps.
Some expections are those that screen right after the primary app; off the top of my head I can think of the Cali schools and Vanderbilt.
Each school's listing in the MSAR shows whether they screen for secondaries or not. Most do not. You can waste a lot of money and time writing essays for places that will promptly reject you post-secondary =].
