Could anyone please recommend some good websites/resources that offer biochem/mol bio problems for you to try and solve, especially the ones that cover some or all of the following topics?:

Structure and function of nucleic acids
Recombinant DNA methods
Replication, recombination and repair
Prok & Euk gene organization, expression and regulation
Bacterial viruses
Computational biology and genomics

Lippincott's is solid gold for biochem. It covers all the material you'll need (for class, anyway, not sure about Step 1) and includes lots of practice questions. I found Rapid Review by Burns and Cave to be useful for cell bio.
