Should I bother retaking it? I know some schools average/ select the highest grade, but I don't know if it'll make a big difference in my apps.

That would be completely up to you, but it might be to your advantage to retake it and get an A.
 
I don't think PharmCAS will replace the grade, they just treat is as additional coursework. Might be helpful to take again though.
