When writing secondaries essays, sometimes people like to go to the website of the specific school and look up their philosophy, mission statement, ect. and include that in their essay for wanting to attend school X or school Y. Is that a good idea, or merely transparent?

The point of looking up their mission statement is to try to demonstrate how you fit their mission and would be a good fit at that school. Hypothetically, if the school wants to train primary care doctors, you can talk about your interest in primary care (but be honest, don't make up things just to fit yourself to the mission statement).
