I have been doing a masters program for the last year and the first semester I did pretty poorly. I was working a lot of hours and I ended up getting a few C's and it tanked my gpa. Last semester and this one I have done better (B's and higher) but it looks like my gpa will be just short of what I need to graduate.
I got accepted off the waitlist to an md school a few weeks ago and I am worried the school I got into will rescind my acceptance when they see my transcripts. My undergrad gpa is very good though. Should I be worried or is this not that big of deal?

From my understanding, the med school acceptance is contingent on your finishing whatever degree you were pursuing at the time of application. That's why you can't just drop out of undergrad once you get your acceptance. If you're not going to be able to graduate from the master's program, that certainly does not look good. It all depends on the med school that accepted you and what their policy about this is. Maybe try calling them anonymously? Tell them that you are an accepted student (don't say anything about just coming off the waitlist-that will make it less anonymous), say your master's GPA might not be high enough to graduate, and ask hypothetically what that would do to the acceptance.
