The approach you mention will work fine. Some folks apply to only one school until they know what their MCAT score is and then add others depending on how competitive they are when the MCAT score is released. You just need to be careful that a school's deadline hasn't already passed when you add it, because then they will not accept the AMCAS file at all.

Your second MCAT score will be automatically released to the first set of schools you apply to, and both scores will be seen by all the schools you add later as well. You can't selectively release scores.
