So my situation is a little different than most:

I started my 3rd year later than normal (november, vs june) due to uncontrollable circumstances with family. So because of this, I will have to apply for the next application cycle (2012 vs 2011). My comlex level 1 is above a 500 and I have honored/high passed most of my classes, and have excellent LORs.

Do you believe that I should take comlex II soon (say June/July, vs nov-dec) to make up for the low comlex I (if in fact it is even low) and to make up for my late start in 3rd year? Or should I worry about the comlex later, and focus on doing well on my elective away rotations, since my comlex I score should be adequate?

If you are applying for allopathic ophthalmology residencies, you will need to take the USMLE to allow the programs to easily compare you with other applicants. I have no idea what "above 500" means.
