I want to tell my #1 rank school that they will be my #1. However the thing is, they offer both categorical and advanced spots. I plan on ranking categorical first, but i dont want to put their advanced Second. I also dont really want to tell them that about the advanced. Do you guy sthink it will be a problem if I tell them they are #1, and only rank their categorical first.

to the extent that these e-mails have little or no impact on your rank status, i dont think it would be a problem. not sure why one would rank a CAT spot #1 when the associated advanced spot isn't #2 (would be interested to hear your reasoning for that)

Really? Lots of people rank all categorical above the corresponding advanced b/c they want the integrated year or just not moving twice. I would rather do CAT at my #2 program than ADV at my #1.

In your case, I would recommend refraining from sending a letter of your intent. From my understanding, programs typically use their same rank list for both advanced and categorical spots.
