Considering there are men OBGYN physicians I think you will be fine.
 
If it's your job people are less likely to complain. If you are shadowing that's a different story. I mean patients always have to ability to switch to a different provider, but most of the time they are happy with it. My wife has had many male OBGYNs and they have been great. Having a male nurse or MA isn't a big deal

Very few will actually do this
 
Aside from some women who have religious/cultural objections to having a man in the room during a medical exam, most people will not have an issue with you doing your job.

If I were to interview you, I might ask if the experience led you toward, or away from wanting a career as an OB-GYN and why. No judgment as to why you would have taken the scribe job in the first place, that isn't even a question I could see entertaining.
