Can you submit your application before your transcripts are received by TMDSAS? I have everything filled out, but I'm still waiting on my transcripts to arrive. Does it make a difference if I wait to submit once my transcripts get there?

Yes of course you can submit your app first! Once they receive your transcripts they'll update you in the status section of your app.
