If I understand you correctly, you are entering your post bacc in as a 5th and 6th year of college. The way I did it (and I believe the preferred method) is to enter the post bacc as a separate degree. That way you have 2 separate GPA calculations. I did my undergraduate and post baccalaureate at the same institution.
