University of Colorado is asking for 5 quarter units of microbiology?

Not sure about UConn, but do you have any upper division Microbio courses (like Immunology, Virology, Hematology, Bacteriology, etc)? If you do, I'd add that for the last unit; if not, I'd contact the school and see if you can apply one of your upper division Bio courses to the requirement.
 
You should be fine. They only require 1 semester where the lab is not required.
I'd call to double check since you're talking quarter units.

another question University of Washington asks for 1 semester of biochem or two quarters but my general biochem class at a quarter system school was only 1 quarter, does that mean I shouldnt even try?
 
They may or may not waive this requirement for you but you'd have to ask them...maybe you could put it in progress (if you're a senior now) and say you'll take it spring quarter.

So I have a similar concern. Some pre-reqs require 3-semester units which are 4.5 quarter units, would it sound reasonable to have to take another 4 quarter units to pass threshold?

Yes, but you can always call the schools and ask how many quarter units they'd need, and work on your senior schedule based on that.
