If you're going to retake in January, it's probably early for us to make a definitive call on schools where you should apply.

That said, you don't have much/anything when it comes to non-clinical volunteering. Why are "general hospital volunteer (50 hours)" and "free medical clinic volunteer (50 hours)" considered non-clinical volunteering? What organizations truly impact communities in serious need of help (that is not related to access to health care)? What am I missing here? Nothing is really screaming out to me that you are passionate about becoming a physician from what you have written here, even though you say you are interested in "rural health" or "primary care". Is your scribing work in a physician's office located in a rural part of California?
 
Your ECs are very weak. Are you really thinking about applying without listing shadowing? I know you are a scribe with a FM doc but can’t you exert yourself and get some shadowing in with other docs? As @Mr.Smile12 asked, what makes your free medical clinics volunteering and general hospital volunteer nonclinical as opposed to clinical experience? IMO you have simply divided up what you have done into various categories so all of your boxes are checked. Is there any kind of story that weaves these activities together? Anything that shows your interest and passion in pursuing medicine? Anything that makes you stand out and scream pick me to be a part of your new class of med students? You do t have to answer these last few questions but you will have to snowdrop the in your applications and secondaries.
Good luck on your MCAT retake. Remember that some schools will average multiple scores .
