I want to take the MCAT at the end of my Junior Year. By then I should be done with Bio, Chem, Organic, Physics, and Calculus. However I will not be done with Biochemistry. Can I just self study for this class and take it my senior year? Also will I be a late applicant if I take my MCAT at the end of my junior year?

Depends what year your MCAT is. There is a lot of biochemistry on the new MCAT. It also depends when you are applying for med school. If you apply in June of your junior year and take your MCAT during your senior year, then yes, you'll be a late applicant. But you apply after your MCAT, then you'll be fine.

Well, this is really a matter of what you think you are capable of. You can self-study for anything on the MCAT, but it doesn't mean you should if you don't have the ability to pick up a lot of new material on your own. I self-studied orgo 2 when I took mine, but I'm sure most students would not recommend that.
