Will having taken Chemistry out of sequence affect chances?

Some med schools don't accept AP credits for chem (or will only accept for 1 semester)
 
Take a chill pill (or 2).

I'd still take general chemistry, as some medical schools will not accept the AP credits. No one will care or notice that you took it after organic chemistry.
 
You think you've seen everything someone could possibly worry about on their app, then something like this pops up.

Anyway to answer your question, the ADCOM will probably not be like "Wow what a great candidate, solid GPA, great MCAT, amazing letters of recommendation, solid clinical experience, but... wait a second... did he take gen chem after o chem?? What is going on?? Reject!".
