I took the January 23 MCAT on Saturday, but because of a problem with my testing site, my performance was affected. This is my second attempt at the MCAT. My first attempt score was borderline (504-508 range), but I retook it because I was sick that day and thought I could get a better score.

I think my second attempt MCAT score will be lower (fire alarm during exam, feeling sicker than first attempt) I didn't void my scores because I thought that my performance was not terrible, but now I'm second guessing my decision. How would a lower second MCAT look to schools? I may take the MCAT a third time to compensate.

If I were you, I would fill out a Test Center concern, located at:

The form must be uploaded within 5 days of your test, so for you that would be the 28th.
Edit: concerning the fire alarm, especially if you had to evacuate.

Don't second guess yourself! You had even more practice this time and I'm sure you did even better despite the obstacles in your way.
