Most schools accept at least some online prereqs now. Get MSAR and see if the ones you want to go to will accept it online.
 
They are not seen as negative. I checked aamc, lots of universities accept online now. About 80% i can say for MD schools. I am planning to take lot of them online, except like labs one.
