I took a&p II in the fall and recieved a C+. I finished all my pre-reqs and am planning to apply for PT school this summer for fall 2015. Is it okay for me to retake that class while my applications are already submitted? For example, my applications will be submitted by October 2014 and I am planning to retake it in fall 2014. My new grade will be in progess, but will that previous C+ hinder my chances?

The C+ will hurt you relative to what your pre-req and cumulative GPA are. If you retake in the fall, your retake grade will show up for the schools to see after the semester is over. So it depends on when the school makes their decisions. If they make decisions in the Fall, your retake doesnt help. If they make decisions in the Spring semester, your retake will help you.
