Is there much difference between:

submitting in June and not getting MCAT scores confirmed until late July

or

submitting once your MCAT scores are confirmed in late July?

Very much so. If you submit right away it gives time for your app to get verified while it waits for your MCAT scores. If you wait for your MCAT scores, you'll have a much longer wait time before the app is verified. Submit it earlier.
 
Go with first option. AMCAS starts accepting transcripts as early as May, so submit your transcripts if you don't need your spring grades. It takes a long time for AMCAS to match your transcript to your file and check grades against your app to verify it.

Have AMCAS, transcript, letters all ready and when MCAT score comes out, it'll be uploaded and your file will be immediately complete
