I am an honors student at Penn State and I have been selected for an accelerated masters program in biochemistry. I should get both my BS and MS at the same time. Will this make me really competitive to top MD/ PhD programs? Will they put me in a different pool of students applying?

The basics remain the same: a single strong MCAT, good gpa, communication skills, evidence of commitment to service/research...

If the additional degree allows you to build on a strong base, perhaps it may help.
Simply having the Master's will not.
