In my first two years of college I attended a community college and screwed around, I received a gpa of 3.4 my first freshman year, and a 1.7 my second year. These courses were things like high school level math, intro to zoology, art history, not pre reqs or even close, but tank my gpa non the less. My University GPA I will be graduating with is a 3.833 overall 3.79 science GPA, this includes biochem, physics, organic, cell, immunology, etc. All pre reqs were taken at the university level. MCAT score of a 33.

My question is will a MD school see my application and notice that while I have a low overall GPA it was in lower level courses and notice the upward trend of grades in the upper division courses? Or will they not even look at my GPA due to how low the AAMC gpa is. If so I'm assuming my options are retake those courses and go DO, but if I truly want an MD is a masters my only reasonable option of getting into a great MD school?

This could be better answered with an MCAT score. Depending on where you're from you'd probably stand a chance at your state schools if you do fine on the MCAT (equivalent to a 30+).
They will notice an upward trend and appreciate that you have improved, and the 3.3 isn't great, but it won't kill you.

MCAT was a 33, the main school I am looking at is UNC chapel hill who interview more than 50% of applying NC residents, and luckily for me I am one
