I worked in my dad's orthodontic office from summer 2000 up until my freshman year of college in fall 2005. I am wondering if I should put this under "dental experience" or "work experience" on my application, and which priority I should assign to it. Aside from that, I have approx 50 hours of dental shadowing.

you should be careful with putting hours from your dad's practice. I believe most schools do not consider the shadowing hours from your dad/mom's practice.

You should go onto the school's websites and make sure if those hours will be valid as dental experience. Most schools want you to seek other dentists/specialists other than family members.

I worked there for 5 years and did sterilizing, x-rays, digital imaging, and installed archwires and ligatures, so its not like I was just stopping by to say hey to pops and getting my shadowing hours done that way.
