I've done research in biophysics and neuroscience, but my interests also fall underneath bioengineering and immunology.

Don't most people develop their specific interests during MS1&2?

Should I check all of these in AMCAS at the risk of seeming schizophrenic? What do y'all want to do your PhDs in?

It's perfectly all right to check multiple boxes. The point of checking things is just so that programs get a feel for what your interests are and they can tailor the dog and pony show on interview day to your field. Most programs are flexible about your graduate program. The ones that aren't usually have you indicate one of their departments on the secondary anyway.
