I just received letters from a couple schools asking to send them application fees. I was wondering if I should just send a check in an envelope with nothing else in it. Or if I should send a letter with it or something. What did you guys do?

My instinct is always to send a polite cover letter, even if it basically doesn't convey any information.

I agree, and in the letter I would state your full name, your AADSAS number and your social security number - if you feel comfortable with that. Be sure to include that information on the front of the check as well, and some schools do request that your SS# be there too.
