1st time applying to states

This may seem like a stupid question...

I know the 2014 application cycle opens next month, and I hear applying early will have a better chance of being accepted... I don't want to wait until August to apply and would like to submit my application in June, however, I don't have two of the prerequisite courses done by June. One of them will appear as IN PROGRESS on my transcript (taking right now over summer term), and the other one I plan to take in September. I am also rewriting my MCAT so hopefully my score will improve as well.

My question is: if I apply in June, and don't get an interview, am I allowed to apply (to the same schools) again in say, September, when I have more prereqs done, and hopefully a better MCAT score?

You cannot apply to a school multiple times in the same cycle.

As for your pre-reqs, they likely only want those done by time of matriculation. It will be beneficial to send updated transcripts or a notification of the grade in the summer course, especially if you do well. You might get asked about it, but it (alone) likely wouldn't preclude you from a secondary or interview.

As stated above, your pre-reqs don't matter so much for the purpose of admissions. They matter more for knowledge for the MCAT.

Schools won't send out interview invites until August, maybe July for some of the really early schools (but I think all of them are Texas schools). If you plan on taking your MCAT prior to, say, July 15th, you should be okay... you may end up rejected from some schools that have MCAT cut-offs, but generally, they want your money and will have you fill out a secondary first. So, just be sure to let them know that you'll have another MCAT score pending.

Pre-reqs don't matter unless you won't have them done before starting med school.

Regarding your MCAT situation, I'm not really sure as to the best course of action for you. I do know that if one were to apply without having an MCAT scored yet, schools put the application on hold and will not process it until there is a score. That leads me to believe that if you haven't been scored on your 2nd MCAT yet, you will be processed based on your first MCAT. However, you could always call and let them know that you've taken again and scored (hopefully) higher. They should reevaluate your application at that point.

I really recommend calling/emailing/stopping by the admissions office of the schools you're applying to and asking them what they think for a definitive answer. I'm sure protocol is different everywhere.
