After submitting ERAS, i've gotten a few emails from programs indicating they have received the application, and it will be considered for interview once it is complete, it goes on to list the requirements to be complete. One of which is a CV, now does that mean we need to send in a separate CV directly to the program, or do programs just use the ERAS "CV" that is generated using all the information I've provided?

I'd say with 95% certainty its just your ERAS CV and no supplemental information or they would ask you to forward it in the same email. I've received several similar emails and didn't think twice about it.
