I plan on taking summer courses to bring up my science gpa and possibly get one recommendation letter. I want to apply early but I'm afraid I'll be automatically cut from some schools for having a sub-3.0 science gpa. After the summer sessions it'll be above 3.0.
Is applying after summer school too late ?

You mean that your summer classes will end about August 2008, right? And you will be applying for the class of 2013 (starting August 2009), right? If this is the case then you would be very early in the cycle. Just make sure that you have you LOR's and transcripts sent right away and you should be golden. For some reason it takes AACOMAS 4-6 weeks to process transcripts (once they have been received). Another reccomendation is that you decide who you want to write your LOR's and ask them now. Tell them when you would like to have them sent in by (~1 month before you REALLY want them sent by) and then remind them ~1 month before that date. I only tell you this, b/c you don't want to have everything done and be waiting for a LOR. Also, it is a good idea to have 1 extra letter sent in case one of the letters is sub-par, or not sent. I know that this is more than you asked for, but I hope it helps.

Very good advice, DadandpreDO. Just to put things in perspective, I didnt get to send my money in to finalize and verify my AACOMAS application until almost October, and I got in 🙂. You should be fine time wise.

As for the letters, if you have anyone that you want to write you a letter, if you feel like asking them now, do it. Go to www.interfolio.com and start an account. Its a sweet website that will hold all of you LORs and send them out when you need to. Its nice because you only have to ask from one letter from your letter writers, but you can send them out as soon as you need to once they are in. It saved me a bunch of hassle this year.
