applying to graduate school

Can you apply to both MSTP programs and pHD programs (as a back up plan) at the same schools? Would this look bad, and perhaps make them question your commitment to an MSTP program?
 
I don't think it would look bad. In fact, I think for most programs it would look good. The main problem (not that I would really know!) seems to be to keep students on the research track. If your backup schools are for PhD as opposed to MD, then you appear more committed to research, ie MSTP. If your backup plans are for the MD-only, then your committment to research is more questionable. Not that there's anything wrong with applying MD-only and then trying for MSTP, but it's just a little less solid.

In any case, I was encouraged to apply to grad schools in addition to MSTPs by someone very knowledgeable about these sorts of things.

I had the same concerns as the OP about applying to PhD programs as a back-up plan. However, after going through this year's MD/PhD application cycle and seeing how competitive things really are, I regret not doing so. While I'm not completely out of the running for MD/PhD programs yet, as the weeks go by, I'm faced with the reality of perhaps yet another lag year to enter a program.

One of the nice things about going straight PhD is that you can start spring semester if you want, so you won't have to wait a whole nother year. I started mine in January because I finished my MS in Dec.; now that I want to go MD (and I should be finishing in Dec. yet again!), I will have a six month lag period where I will be out of school.
