If I have taken both algebra based and calc based physics, do I mark this as course repeat?

I wouldn't think so. They're two separate courses.

Are they the same subject (i.e. both are mechanics, or both are E&M etc.)? If they are, then yes, it's a course repeat. If they're two different subjects, then it isn't.
