Can I submit secondary applications while LORs arrive into amcas?

Or do i need to receive my LORS into AMCAS from interfolio before I go ahead and pay/submit the secondary.

You don't need to have your LORs in AMCAS to submit the secondaries. Just know that schools likely won't consider your application complete until they receive your LORs.
