I browsed through several search results for information on my question but didn't find much, but I apologize if this has already been beaten into the ground.

Do you know if it's possible to choose which pre-reqs are calculated into the "required GPA"?

More specifically, I took an ethics course three years ago to satisfy one of those super, incredibly necessary liberal arts requirements. I also got severe pneumonia which resulted in a B- in the class. If I took another course this spring semester that satisfied the same requirement and got an A, could I choose to include that course over the B- ethics train wreck?

Do we even get an option to pick and choose which course to apply to the pre-req requirements if we have more than one that satisfies?

I think for some schools you can. Some of the supplementals have spots for you to fill in what class satisfies each pre-req. I know one school w/ a supplemental only needed one semester of organic lab, so for example, I put the organic lab that I go the A in, not the B in.

All things being equal, a B- in an ethics class is not going to make or break you at any school I am aware of.

For the liberal arts requirement, they just want to make sure that you have fulfilled the requirements. They really only care about your science GPA, your last 45 hour GPA, and your overall GPA. It doesn't matter which class you put into the pre-req form for a liberal arts requirement, because they will all be calculated into your overall GPA (and your last 45 hour GPA if you took it in the last 45 hours).
