just wondering which is better:

a committee letter that says "recommend with reservations"

or

no committee letter but stellar LORs (including several from core science professors)

I personally think that stellar LORs would be a lot better than a committee letter that recommends you with reservations. However, there are some schools that ask you why you are sending in individual letters if your school provides a committee letter (so you will need a good reason). This is a tricky situation, do you know why your committee letter will recommend you with reservations because that almost sounds like "Yea we are writing this guy/gal a letter bc he asked us but we really don't think he is a great candidate etc...). Just MHO
