I am undergrad student in 3rd year majoring in Biology.
I have complete the majority of the pre-requisites...except Physics II and Exercise Physiology which I am planning to take it in senior year (Fall 2011).
I am planning to apply to PT schools in Fall 2011, in order to start PT school in Fall 2012.

My question is...is it fine if I take this two pre-requisites in Fall 2011, and apply for PT school in Fall 2011? or Should I take this two pre-requisites in summer?

I'm just worried..because some schools says that all prerequisites have to be completed by the end of the semester in which you apply. If you apply during Fall 2010, your prerequisites would have to be completed by Dec. 2010.

Please let me know!

Personally, I would contact the admissions for the specific schools you are planning on applying to as some may require prerequisite course completion prior to application and others may just require it prior to matriculation.

Generally though, most programs are fine with you having a few outstanding courses as long as you complete them by matriculation into the program. But, in some cases outstanding courses can detract from your competitiveness as an applicant. Contact your schools to find out. However, as long as you have displayed aptitude in your other prerequisites you should be fine.

I agree with this statement. In addition, make sure you know the required pre-reqs for the program you are applying to. I know many PT schools do not require Exercise Physiology....

I checked UNC required pre-requisites and they require Exercise Physiology....whereas all the other schools (in NC) doesn't require it
