Regarding matching courses on AADSAS, do schools generally accept upper level courses for the required basic prerequisites? As an example, can an upper level chemistry course such as Quantitative Analysis match for a chemistry prereq, or can an upper level physics course match for a physics prereq? In other words, do those required prereqs need to be introductory, or can they be upper level?

For bio and physics they could, but most schools require you to have lab so if your upper level courses don't have lab, then they won't satisfy the requirement. For chem they require 2 courses of inorganic chemistry and 2 courses of organic chemistry, both with lab and some also require 1 course of biochemistry so I'm unsure where quantitative analysis would fit in for those requirements.

Unless specified otherwise, upper division chemistry and biology courses are not a good substitute for general pre req courses. The info in a quant course is no match for the info from a year of general. The naming of courses may be loose, however, in general, “introductory” courses are designed for non science majors. In the end, whether school cut you any slack is going to depend on how badly they want you.
