School A offers: 5 credit GEN CHEM course
School B offers: 4 credit GEN CHEM course

- Since most intro science courses are 4 credits, how would opto schools treat the 5 credit science course?

call and ask the schools. I would assume it would just be counted as ONE gen chem course and since you need TWO, then you'd have to have an additional. It doesn't matter how many credits it is. My organic chem lab is a 2 credit hour course, but i still have to take it, even though most people take only 1 credit hour lab course.
