Short story:
Last year, before I knew I wanted to go to med school, I partied way too much which resulted in Cs in gen chem, bio, and physics (took them in the same semester).

However, I kicked myself in the ass and the next semester received As in part 2 of all of those classes. I am almost done Orgo I and will receive an A, maybe an A- if I mess up the final.

Will it be taken into consideration at all that - although I didn't do well in part I of the classes - I took the time to learn the material and aced part II?

Also, what should I say in my personal statement about why I got all Cs one semester sophomore year, and the rest of my semesters are all As?? Should I not mention it and let them make their own assumptions?

I think you're looking for someone to tell you that it's okay and all your sins are forgiven b/c you have admitted your mistakes. Of course it will be taken into consideration that you did average on 3 core pre-reqs. However, the flip side is that it is not the end of your application, especially since you are doing well in part 2.

Short answer:

Does it matter? Yes

Can you overcome it? Yes

Those C's will weigh pretty heavily on your GPA too imo.

Adcom love an upward trend. It shows you can adjust when you have problems and learn from your mistakes. That being said, there is some point of the app process where they look at GPA and MCAT and decide how much of the app to read. If they look at the grade report on amcas, with those C's they will see the A's below, and notice the improvement.

Eh, you're fine. I wouldn't mention it in my PS, save it for the interview. Don't let them make their own assumptions...directly address what you consider to be the weakest part of your application packet with the interviewer.
