An error of omission might come back to bite you in the behind. Is there a way that you can smooth things over with the first professor?
Many schools DO email/call contacts for verification (the more strange the description ==> likelihood of a call) so always plan for this.

I wouldn't consider it an omission to not list a research experience.

FWIW, I'd consider 60 hours a relatively small research experience- that would be equivalent to about 1 credit hour in one semester. So probably not a huge deal to leave out, especially if nothing significant (publication, poster, etc.) resulted from it.

This^^^^. The 60 hours is not going to make an application, but a crappy reference on the off chance someone is called certainly will break it.

There is literally no reason to include anything on any application where there is a chance the reference will not say nice things about the applicant. This goes for anything, anywhere, but especially something as brutally competitive as a med school application.
