DO letter

I do recommend that you get the letter(s) in as soon as possible though, because some schools require a DO letter and many strongly recommend it. The sooner you get it in, the better.

Is it ok if I shadow a DO after I apply? I want to apply in June but won't have the chance to shadow till after I graduate in June.

I have never shadowed a DO but did get in somewhere this cycle. My only exposure to osteopathic medicine before applying consisted of talking on the phone with a few DO's and going to an info session with an OMM demonstration at a nearby COM. I submitted secondaries to over 20 schools, though. If your numbers are good and you pursue some sort of exposure to osteopathic medicine and apply broadly then you should be able to get in somewhere.
Three rejections, five interview invitations, and two deferrals total so far.
 
What if you shadowed a DO cardiologist who didn't use OMM at all and got a letter? I told my MD cardiologist that I was interested in applying DO as well and he set me up with this DO to get a letter which was awesome. We talked and he said he'd write me a letter since DO schools need them anyway. Both are terrific docs but should I feel like I'm missing something? Will I be at a disadvantage if I did not witness OMM?

Not really. The DO I shadowed is an orthopedic surgeon and he doesn't do any OMM. My first exposure to OMM was during my first interview. I have three acceptances (including my top choice for DO programs), one hold, and no rejections.
