Generally yes, you begin sending out LORs when you get a secondary, which usually asks you for the LORs.

Once a school invites you to fill out the secondary, they've already created a folder for you. Contents: Your primary AACOMAS application. Thus, there's a physical place for your LORs to hang out.

The issue of losing materials is much more likely if you submit LORs *before* submitting your primary app. At that point, they don't know who you are and have no place created to hold your materials.

Thus, you don't have to wait until you actually submit your secondary materials and secondary application money to submit LORs.
