Yes. You should send them through AMCAS. In order to do that you just resubmit your application (it's basically just confirming your changes).

What schools do with new letters will vary, but they seem to prefer to get them through AMCAS, if they are signed up for that letter option.

LOR's are one of the few things you can change on your app after you have submitted.
