I cannot for example, take a trig course at a CC to prepare for physics, without it showing up? Also does attending more institutions slow down how quickly your app will be processed due to slowness of submitting/aggregating the transcripts?

I don't think it would slow things down, but you almost certainly have to report the course you took. www.aamc.org/amcasmanual‎

You have to provide a transcript for every place you've taken college courses. It won't slow your app down as long as you are prepared and request everything on time. It's on you to figure out each college's system for sending in transcripts and make sure that gets done promptly.

Any college level courses, including those at a community college or those that you took in high school have to be submitted.
