Wow... I'm sorry to hear about all of that...

So there are a few sections in the application that you can explain your situation. I think that is your best shot.

I would still continue to try to get in touch with someone, anyone at the school that can help you and straighten things out on your transcript. Definitely not so fair of them to do that to you.

Definitely agree with knewstance. If the situation doesn't get resolved, you should be able to explain the situation in your application.
